In version 1.5 the configuration is saved to PROGDIR: instead of S: Just the readme states something else (it is in the changes though) :/

It's an error related to unability to obtain sufficient amount of pens (64 in this case) by the program. I have addressed this issue in version 1.2 which I just uploaded to OS4Depot (it's waiting in a queue now).
