I love allkeys as it gives me the opportunity to make A-B and A-W work in Odyssey. However, is it possible to make it program-specific as the prev and next shortcuts in ie. Timberwolf are different? 
 
As it is configured on my system now, it interferes with several programs, including the OS, which means windowed mode in wb.

Just click the entry you like to edit and then click Edit. The input window now opens (as it does for Add) allowing you to set a new key for this entry (instead of adding a new entry). 
 
Editing the translation is done with the Translate button and the commands are edited inline by clicking twice in on of those fields. Maybe I should make a new edit window with all the items listed more clearly....

However, the GUI is very fiddly and counter-intuitive. [Add] and [Edit] do exactly the same thing, it doesn't seem possible to actually edit an entry, only add more.
